How would the Imperium of Man react to species such as the Helghast of Killzone or the Near Human's of Star Wars? Would they be considered Xenos, Abhumans?

The Helghast are basically the Krieg or Cadians before the Imperium found them. They'd be integrated and become yet another world to tithe.
Helghast would be tolerated fine as long as they agree to pay tithes, not conspire with Chaos/Xenos, and honor the Imperial Cult. Literally the only 3 things you gotta do in the Imperium. If they refused they'd be subjugated
Near-humans would be given case-by-case examinations like Abhumans. Approved species would be accepted as second class status, rejected exterminated

Most Star Wars near-humans are stable strains, much like abhumans.
Odds are lots of them would get approved, as per abhuman policy, but since there are so many near-humans in Star Wars there'd probably be some big civil issue where the puritans are mad about all the abhumans getting accepted and the administratum's just like "idk what to tell you, they're technically not mutants"

The Imperium fairly regularly finds lost human colonies.
Normal operating procedure is to convert the population to Imperial rule, usually by just showing up in force and sending down missionaries and bureaucrats to bring them up to speed.
They'll do genetic tests if abhumans are present and the leaders of the conversion fleet will work out whether they should be exterminated or restricted to their homeworld. If they find that the abhumans are actually xenos, swift genocide will follow. Unless a radical rogue trader is running the show. Then it might just be ruthless exploitation and slavery as every resource on the planet is extracted.

Helghast aren't too much different from your average heavy-worlder or Imperial citizens of a particularly shitty Death World, so they'd be considered humans in pretty much every way. Odds are they'd see pretty quick induction as an Imperial Guard regiment, though they'd have to become studied on the Imperial Creed before they see acceptance under the Imperium's other diverse citizenry.
Star War's Near Humans would be a much more odd case. While the Helghast are pretty much in line with baseline humans in 40k, Near Humans strain Imperial tolerance as they tend to be just different enough from regular human deviations to be considered Abhumans. Case-by-case, a good number would probably see classification as Abhumans, though a few might qualify as within the bounds of baseline humanity. I know there's a few that, exposed to the operating rules of 40k's setting and the every-present taint of Chaos™ rather than The Force™, would be sentenced to extermination on examination. One race being the weird multi-colored (usually pink) sex fiend Near Humans, who would most likely immediately fall to Slaanesh and have to be put down.
