On the other, this is the IoM we're talking about. Godzilla is a single-planet threat, so it's not like he's going to fuck up one hive world after another. And even though he is Godzilla, Exterminatus is several orders of magnitude above anything he's been subjected to. Could he survive weapons that boil oceans and crack continental plates?

Well, a nuke woke him up from his nap. He seems to be pretty much impervious to fire, and radiation only makes him stronger.
I'd say it's a toss-up whether Exterminatus kills him, or just turns him into some kind of super Godzilla.

Shin Godzilla also rapidly mutates into a newer, better form to counter what's being thrown at him in less than a minute (faster for smaller changes). Your best bet would be to try to get him to swallow a REALLY big bomb and then just clean up the radioactive waste left behind while burning the flesh and blood to prevent regeneration. That MIGHT do it. Assuming you don't leave and large chunks.

Then again, Shin was explicitly made to be the scariest godzilla and more of an allegory to natural disaster, than just a big stompy monster.

doubtful. While shin has more powerful atomic breath, it has a rather long cooldown and charge up, something legendary doesn't. Moreover, legendary is both stronger and smarter than shin, and legendary doesn't have tiny arms.
Legendary is also arguably more resilient than shin, as legendary tanked a nuke while shin was able to be harmed by bunker busters. And we haven't seen shin fight other kaiju, while we know legendary's ability to fight other monsters.
So while shin is a more powerful Godzilla, legendary wouls still most likely beat him, by mere virtue of being better than shin in the right areas.

Chop it in half with a void shield like that Gaunt's Ghosts book, that ought to do it.

Godzilla has escaped the pull of a black hole by sheer force of will, can accurately target and destroy a meteor with his breath before he enters earth's orbit, and does just fine in space.

This means nothing to Godzilla. Nothing in the setting can really touch him. He's told extremely powerful psychics to fuck off outta his head before (but also been willing to accept their touch in tracking him, like vs. Destroyah) and even fought and defeated a psychic crystal clone of himself.

Shin is a different beast than regular Big G to be fair, and either may be temporarily neutralized by absolute zero freezing, but if it's regular Big G Imperial ships moving in for bombardment are going to be dropped from orbit by his breath, and if its Shin everyone on the planet is fucked beyond saving and the Tyranids just got a rival.

Big G lands on a planet under tyranid invasion. What happens then?

Bearzilla eats Atomic Energy like all Giant monsters. Shin shits out Atomic Energy as his biggest trump card.

Bearzilla has FAR more muscle on him than Shin does, and the female Muto was larger than him and he still overpowered it.

Shin Godzilla is Godzilla as his Apex of a Nuclear abomination.

Bearzilla is Godzilla as his Apex of King of Monsters, right down to even being a Natural creature.

Also Good Guy Godzillas > bad guy Godzillas.

Seriously, that's pretty much canon in nearly every Gojira film, Mazers hurt Big G.
The issue isn't 'Can we hurt it?' but 'Can we hurt it enough that it'll stop moving before it's killed every single one of us?'.

Hell, Mechagodzilla 4 and Tokyo S.O.S the Mazer technology got so great they required a plot contrivance to prevent total Kaijucide and the Atragon's main weapon, aside from the drill, was a Mazer capable of knocking Godzilla out in Final Wars.

Well, considering he's MOTHERFUCKING GODZILLA, they try luring him into a region where the defense laser's traverse is low enough. That doesn't work.

They send titans. That doesn't work, although it was glorious to see from orbit, specially the part where the reavers were shearing chunks of meat from its upper back with chainsaws while the warlords kept him pinned with sheer las blasts.

They send the Inquisition. Because they aren't the meme version, they don't order bombardment, the beast is planet-locked and the surviving citizens show promise as imperial guard material after years of devastation.

This results in the creation of the Kaiju Death World. The high tithe seems desproportional, but everyone tries to leave and this is the only way allowed. Its regiments are noted for their willingness to use rad weaponry loaned by Mars and facing tyranid gargatuan beasts. Tehy are used as xeno-cleansers, sterilizing hostile biomes and indigenous lifeforms which oppose human colonization in some way. Many veterans become the core of PDFs after the regiment leaves the colony.
