I find it funny that the Pirates have never looks exactly the same in any Metroic game. In the 2d ones they've kept the same basic design (humanoid insects with claw-mounted beam weapons), but the details between their first appearance in Super Metroid and second in Metroid Fusion are very different (although to be fair, there was over 10 years between those two games, and in the next game they went back a design very similar to the Super one), and in the Prime games, despite being made pretty much right after each other, the designs are completely different. Prime 1 Pirates are some kind of reptilian-insectoid-humanoids with purplish skin, glowing eyes and three-fingered hands with weapons strapped on their forearms. Prime 2 ones have a beaked head, an almost skeletal appearance, and have their hands replaced with weapons, including a claw-like beam weapon that's clearly a callback to the 2d designs. Prime 3 ones are worms wearing mechanical exoskeletons.

I think the explanation/handwave for the Pirates looking different throughout the series is that they're not a single race, but a confederation of corsairs. Funny thing--the Pirate design in Prime 2 was originally drawn up for the Metroid 1.5 concept and carried over almost entirely.

I'd say take a look at the metalheads from Jak 2 Renegade, I always found them to be a pretty cool example of biological bad guys.
Yeah they may be a little less freakish than some of the stuff posted, but if you just changed their skins the designs hold up really nicely.

Besides, the Pirate Clans aren't really what we think of "Space Pirates" they are more like self-propagating Raider bands totally loyal to a "High Command" of which Ridley is either at the Top or near it.
They may fight among each other often, but it's not because they are enemies, it's very much a "Give me your shit, or I'll take it from you and in the process prove my band is better, so High Command will maybe possibly sorta support my band better." but with total and complete zealous faith because of the indoctrination hard-coded into their genetics.

Since gigerverse is a big thing here, I feel like tossing out an old idea that's been rattling in my head: reclamation of corrupted augments. It is established that when a freak is heavily augmented, they may loose themselves to their augments, replacing their sense of self with purpose, function, and/or obsession, which permeates their entire being. Body parts harvested from such a freak, known as an Aughound, have a corrupting effect on the psyche of the recipients of said parts.
My thoughts are that newly born freaks, those who are still developing their sense of self are more resilient against this taint, as it's able to blend into their developing psyche rather than conflict with it. An augmentation will be grafted to a newborn, and then harvested from it when the freak matures. This process is repeated until there is no more observable effect of "Aughound Madness."

Of course, you'd only do this for the most valuable and rare augments, and you'd generally cripple the new-born freak to ensure it can't run off with the delicate sensor-feathers you've given it.
And of course, the aughound-tainted freaks, shorn of their implants, are of little use to anyone. Their developing psyche may have cleansed the implant, but whispers and mad voices still taint the entire creature. Killing them is perhaps a mercy, for they make unreliable servants and undisciplined soldiers.

As for madness-tainted freaks, I'd imagine them to be more unpredictable than a freak who became an aughound via overzealous augmentation. While most become uncontrollable monsters, I think something in the earliest gigerverse threads said something about aughound being used as beasts of burden. Depending on the augs used and why, some would become a living tool for that purpose. No mind for anything other than their assigned task.
