I don't want rare pepes to actually be so rare that I have a huge stack of the same sad/smug pepes.

I'd rather the rarity of the cards to work more like snowflakes. There's such an abundance of different cards that every one is rare and unique. There are so many fucking pepes that it should be hard to get doubles. So every card is rare.

With that in mind though, there's no way you could actually make a pepe game work with booster packs. It'd have to be a deck builder or something.

The only problem with the first point is that the already-huge company would have to be able to figure out all the mechanics behind the game and each card, and then how they can apply those mechanics without creating repeats (i.e. Summoned Skull being an arguably-better Dark Magician) or fucking up the design space to the point where there ends up being some super powerful combo by mistake (Yatalock).

I guess crowdsourcing design to the likes of the second part of your post would allow this to be easy, but then there would have to be either a committee that approves pepes to see if they're balance or a DnD-esque rule set that would require a tedious amount of backtracking in order to see if you would be allowed to do x with y or z, or whatever. But then you'd run into those kitchen table types who play Monopoly with their own rules because they're too lazy to read the rule book to understand how the game works.

I just feel like there are a lot of problems with this that a bunch of autists from 4chan wouldn't be able to achieve.

The first one is easy to settle. Have a bunch of different rare pepes have the exact same effect. The image on each of the cards will be what's different, and cards with the same effects can have varying rarity. Rarer pepes will then be the equivalent of shiny cards.

The second one, not so much. The best I can think of is a database storing each rare pepe with a unique code or something.
