I looked it up. I think they rescue the last remaining Xel'Naga (the manatee) who pours his essence into Kerrigan and transformers her into some kind of space goddess to fight Amon.

Thus ending the recurring cycle of Xel'Naga creating and destroying the universe repeatedly, which created the Zerg/Protoss in this cycle, all in an attempt to stop/run from Amon.

I got Wings of Liberty, played the campaign once, then dropped it because I could never get used to playing a whole new Starcraft. There's always been this part of me that wanted to give it another chance, since I genuinely enjoyed the campaign in spite of its faults.

That part is now silent.

I don't know about Halo, but the Protoss would be fine in 40k. The Spear of Adun is basically a minor craftworld. They're no worse off than the Eldar and they've been clinging tenaciously to life for ten thousand years.

And OP's premise was that all the elves in your setting are replaced with Protoss so you'd have a dozen different craftworlds worth of Templari, a webway full of Tal'darim and hundreds of worlds infested with Nerazim.

Setting was full of overpowered mystic shit right from the first pages of manual of original starcraft.

Although I'll give you that, any sapient species that might have developed outside of koprulu sector really got short end of the stick. Question is whether the designers have thought about the scale from the start.

The original lore wanted the xel'naga to create a perfect species, and they first started with the protoss. When the toss chimped out and started AoS, they left and decided that free will is not a good idea and they should focus on the purity of essence. They find the larva on the VOLCANIC world of zerus that burrows in the lava and use it to create the zerg. Then the zerg eat the xel'naga and the overmind learns of where Aiur is and sets about to create the mustard rice.

So a Dark Templar killed a Dark Archon but was sloppy and was discovered doing so. So they ran away.
Ended up bumping into a party with a Protoss Templar and a half Protoss-Human hybrid and stuck with them for the time being.
The Templar was on a mission to recover an ancient Protoss artefact that was stolen in a raid, the rest of the party were hunting the raider leader for all the other shit they'd been doing.
The Protoss Hybrid fancied themselves a Paladin but they loved gambling and sex to much to undertake the vows.

Our shape-shifting party member pretends to be a Protoss for a time till we discover that she wasn't. Assuming she still did this.
She was an Elf for the ease of getting around civilisation and keeping attention deflected away from her over her natural Centaur-esque form.
And when we confronted the BBEG we rescue a Protoss lady from being tortured to death.

There would probably be a larger degree of Psionic and Anti-Psionic equipment and knowladge around overall but otherwise, nothing.

This. It also provided a counterpoint to the Terrans accidentally evolving themselves into a psionic species through unchecked genetic manipulation, which is part of what got them banished to the Koprulu Sector in the first place. The Overmind needed Kerrigan because that kind of psionic potential isn't naturally occurring, it has to be engineered and the pre-Terran exiles had managed to do so without meaning to.
