They actually do have something to do with the minutes and seconds used in time measurement: They both reference the same fraction of a larger base unit.

The original/fundamental meaning of "minute" is 1/60th. Thus, a "minute" in time is technically a "minute of an hour", while a "minute" in geometry is technically a "minute of a degree". "Second" in either context is short for "second minute", or in other words, "a minute of a minute", ie, 1/3600th of the base unit.
