If the second law of thermodynamics is true, then doesn't this mean that hot foods have more calories? Is this why hot beer tastes gross? (i.e. our body can tell that it's more fattening)

Food Calories: this is actually what you care about. This number doesn't significantly between Pockets, and certainly not from warming the thing.

What you're conflating are the ideas of total energy (heat + momentum + charge + etc.) and food calories (fats, proteins, and carbs).

Think of it like this: we don't get hambeasts because the light shines on them (a microwave shines a light on your food to warm it up - doesn't make it fattier), we get hambeasts because they eat too many Hot Pockets

They have more energy (calories). Hot food is relevant only because soft food is far easier to break down than hard, cold, raw vegetables. People who eat the "raw fad" probably poo out all the nutrients; because their system can't break it down completely in the small intestine. Cooked food (at 100degrees) can be easily squashed by our teeth and we can swallow just-liquefied food that is easily digestible.
Beer (ethanol) tastes bad because it's a poison; a watered down poison that kills over decades rather than immediately, as would methanol.
