Make and release huge quantities of high powered greehouse gasses. There's plenty of stuff that's far worse for the atmosphere than the well known ones like carbon dioxide but they aren't used in large enough quantities, or don't tend to hang around long enough, to have a significant effect.

If you pump enough of this stuff out in a short enough space of time, you might manage to trigger a runaway heating effect, as more water vapor enters the atmosphere and methane hydrates start melting. In the end, you could end up with an atmosphere like Venus, with no hope of anything surviving.
