It's hard to define what constitutes "art" in video games. Doom and Quake feature some truly innovative level design and gameplay mechanics, but it's tough to think of them as art because they really don't have any sort of emotional effect on you when you play them. On the other hand plenty of games that are designed to be artsy, like SotC or Journey, fail as games.

I think the closest there is to something that combines both quality gameplay and artistic value i.e. visuals, story, music, etc. would be Cave Story. Or Nier, as another poster ITT said.
