I've just switched from chrome to firefox and now the auto updater isn't working properly. The red line sometimes doesn't disappear even though I scrolled to the bottom.

Any ideas how to solve this?

I wish I could help you. But 4chanX is a total clusterfuck now for what concerns unread count and last read posts. They work half of the times, and the other half you end up at the bottom of the thread, with the unread count still at whatever value it was before you opened the thread. That line is no exception.
Try F5. It usually works in setting things right.
