The Silmarillion is a book of Elvish mythology and history. It starts with creation and the wars of the gods, then moves on to the high elves and their long war against Morgoth, their tragic conflicts with each other, and the early Men who became the Numenoreans. Sauron, after losing the One Ring, is a power-hungry and malevolent but relatively impotent spiritual being. Bombadil, on the other hand, is so immensely powerful that the Ring is nothing more than a trinket to him. This is roughly what I've thought. It's a character meant to be an avatar/metaphor of God himself. It isn't really perfect, it's not an in your face statement, and if Tom was taken out completely, I don't think it would affect the story much because what Tolkien said by the character existing, is a minor point at best.
I also don't think he's trying particularly hard to use Tom as some pure real-world allegory, but he does anyway in way? What he seems to be saying, is that in-story of LOTR, they can't just rely on God to directly, to solve all their problems with clearly noticeable miracles.
Tom isn't going to waltz with the ring to Mt. Doom and drop it in for the men of Middle Earth. Tom's... kinda deistic and hard to understand fully. His trees are growing, the air is blowing through the meadows... But, Gandalf an outmatched class of angelic being, might "survive" one battle with the throwback demon from the Angel-Wars to make some light beams and give some halflings some advice, and Gollum just might so happen to trip at the opportune moment and... well. Tom's not holding men of middle earth's hand though. That is very unreliable. Providence doesn't work that way.

Hope to clear up some of the confusion surrounding Tom Bombadil. While there isn't much that explicitly written about him, the little that there is is still enough to answer the question with 99.999% surety.

1. Tolkien wrote a letter to a friend of his that Tom is NOT Eru, so that rules out that theory.
2. Tom was wandering the vast, dark forest of Middle Earth long before the Elves showed up (specifically the forests of Eriador, between Misty Mountains and Blue Mountains. The Old Forest pretty much covered all of Eriador in the early ages)
3. His name among the Elves was Iarwain Ben-adar
4. In Fellowship of the Ring, Tom mentions how he saw Melkor arrive on the planet, Arda. (Tom says how he was living in Middle Earth before the Great Dark arrived).

Okay, this pretty much means that Tom is one of the Ainur, specifically a Maia. Tom never aged, his wife Goldberry is another documented Maia, so that either means Tom is an Elf or a Maia. He doesn't look at all like an Elf, so that makes him Maia. Another reason to think Maia is because he was already wandering the forests before the FIRST Elves from Cuivienen ever arrived to Eriador.
The theory that Tom is the "incarnation of Middle Earth" only has meaning if it's understood that all Maiar are "incarnations of Arda, Ea, Middle Earth, etc.". What I mean by this is that all the Ainur "represented" something.
