Yes they can. This is literally how neural networks work with evolutionary algorithms. Even simple regression analysis basically invents its own parameters, possibly thus creating new instructions if the underlying functions allow it.

The whole report is blown out of proportion by paranoid Luddites. The AI didn't "invent it's own language", what happened was the evaluation function was poorly written.
It was probably scoring language complexity among other things, so reusing the same word multiple times scored higher and was therefore seen as a more efficient solution to the problem.
Whatever optimization algorithm they had made use of that fact and steered the bots to adopting new phrases and words which reuse the same words as much as possible ("i i i" instead of "three" etc)

tl;dr - someone fucked up and got interesting results. It's nothing, stop freaking out.
