They didn't. It's local islamic militants that have been a constant presence in the region. The region has literally 400+ years of militant muslim independence movement, and every decade when concessions / progress is made in integrating (or trying to integrate) the chiefly muslim part of the philippines (which is autonomous) these independence movements splinter off into more and more extremist branches.

10 years ago they were trying to get support from Al-Qaeda. 10 years from now they'll be pledging allegiance to whatever group pops up after ISIS wane in power.
