Why don't A2W intercoolers just cool the intake air with the car's main cooling system directly? Why does the intercooler system have to be seperate from the cooling system?
It's much more efficient to blow massive amounts of outdoor temperature air over a huge radiator.

okay why not just make the cooling system's radiator bigger?

Because the cooling system is already absorbing all the engine heat. With a separate loop you get much cooler temps.
Intercoolers need to run as cool as possible. The main cooling system generally needs to run between 180f-230f depending on the car. That's why you have a thermostat.

You wouldn't cool the intake air very much if any by using your coolant system. Especially since most modern cars run coolant temps well over 200f.
