I have a 300CE with CIS and it hasn't given me any apparent problems after 318K miles. Although full disclosure I have only had the car for 2.5 years now and have no REAL idea how the POs maintained it.

Most people who do engine mods on the CIS-E engines put in a megasquirt or some shit, though.

There's nothing wrong with the CIS system unless you want to modify the car, then it is kind of difficult to tune and you'll want to convert to EFI
