I'm looking for dark modern prog along the lines of Lateralus-era Tool. 90's and on preferably but I've had an especially hard time finding anything that really matches that sound, so any suggestions would be great.

I second this. Soen and Karnivool sound a lot like Tool, but also sound (to me) like generic versions of them. PT is amazing but sounds nothing like Tool. There's a shit-ton of dark post-90's prog bands though. But not all of them sound like what you're looking for.

90s King Crimson. Also Nine Inch Nails is not prog but pretty similar (and Adrien Belew was a contributor for a while). Riverside and some Mars Volta may also be of interest

I DLed Riverside's discography after listening to Lunatic Soul but haven't listened to it, will check it out. Didn't even know that Belew was ever involved with NIN, dude gets around
