They hoofwaved it away as being "mane magic". An unexplored, vague territory of magic that is easy to write about. Cutie marks magic is all sorts of bullshit for the sake of plot so the same can be said for manes, since both things are key to a character's personality and design.

Headcanon: using magic to artificially stimulate a natural process makes that process dependent on magic to function properly. The sun/moon/weather/seasons used to work without magical assistance but then unicorns fucked it all up by trying to control everything.

Basically, Twilight and Starlight could've magically forced Rarity's hair to grow, but it would never grow back on its own again.

Maybe it's showing that magic dealing with biology on a cellular level and replicating and accelerating it is much harder to do then others.
