Yes, but that was more of a gag because Twilight wasn't doing any of the things that triggered magic in the previous movies (playing music, getting emotional, showing off deeply rooted personality traits) and nobody knew about the geodes.
It has nothing to do with her capacity to control magic in general and is more about the fact that it's entirely different from any kind of magic that she has ever seen before.
