First off, she's not 'in love' with him. That's a stupid headcannon some faggots here has. They're just friends.
Second, MLP isn't a 'christian' cartoon. There isn't any reference to any religious value on the show; it's rather a secular show, or a ditheistic paganist one (preaching for a Sun and Moon godesses).
Finally, chaos isn't necessarily linked to evil. Discord, as a reformed villain, is still as chaotic as he's always been; but now he understand the limits of his actions need to be settled in order to live in peace and balance with his friends (or, as we call that, he's "good").
