She gets defeated and is sent into captivity but Discord decides he could share his experience and help "redeem" some villains and tries to convince Chrysalis to be less of a bitch but she ultimately keeps on insisting that feeding off love is a part of her nature
Then at one point there's a flashback on how 1000+ years ago Discord found a race of beautiful creatures that would share their love with others and feed on others' love, thought it was boring and made them into what changelings were before Thorax gayed everybody back up. However, changeling leaders, such as queens, were cursed to never be able to change back anymore. Discord himself doesn't remember this, nobody remembers this
So when it seems that Discord has convinced Chrysalis to try and share her love she starts transforming and her look starts changing but stops halfway through and she feels immense pain, not being able to fully transform into a gay bug
By the end of the episode she's still in her magical confinement, half-transformed and hating everybody and sad music plays on the background

After a while, she gathers all her strength and charges at him, horn first, but he instinctively cowers and accidentally stabs her abdomen with his horn.

Celestia admits that Chrysalis is the one conundrum she cannot solve no matter how much she plans: Her heart is to full of hate to be redeemed like Discord, she'll always spawn another army if she escapes, and imprisoning alive for an eternity would only leave her to escape somewhere down the line. There is no positive outcome here.

Chrysalis tauntingly asks what she's going to do, then.

Celestia replies the only option is to remove the conundrum period, and unhesitatingly takes off the kiddie gloves. Opening up the full might of the sun, she simply ends the queen. It's not a moment to rejoice, though: Yes, a threat to Equestria is gone - but death is not her preferred way. Force is the last resort, and using the full might of her power is in Celestia's eyes a sign she was not good enough to find a better way.

A new villain with his army emerges, probably coming in from the south. Just as the villain is about to encroach on Equestria and the armies clash, Chrysalis steps out of the villain's ranks, drops her disguise and stabs him in the back.
If she has to die, she's fatally injured in the fight, but I'd prefer if she just scoffs and flies off again.
She'd reveal her motives, that she doesn't care about friendship, ponies or Equestria, and that she'll never bow to Celestia or even consider her an equal, but that she'd still oppose anyone and anything that threatens to harm her changelings.
