Somethingsomething Celestia lord of cinder and Luna lord of the dark, Lord of cinder banished Luna to stave off the curse of undeath, but Luna returns as Nightmare Moon at the end of the age of fire and Casts the world into darkness once more, repeat, etc, etc since they are effectively immortal.

That'd function as a serviceable base for the story with a few changes maybe.

Man I would love a Discord boss fight.
The first phase would be him just toying with you, slowly killing you while teleporting away or impairing your movement and wouldn't end UNTIL you manage to land a single hit on him, and he enters phase 2.
Then he gets serious and goes all out and the fight is basically almost impossible unless you're wearing the pendant which would negate some of effects of chaos magic (like Manus's silver pendant but 100x more crazy)

Who would all the major players be? And what would be their motivations? I imagine Discord would be guarding Fluttershy, casting some sort of illusory spell over her cottage, and attacking anyone who gets too close. I don't see the other mane six having a major role, aside from sorceress Twi and a matured Spike tag-teaming fights. I think Cadence and Shining would have some stake in this, even if it is only to protect their daughter. I can see it now: Shining is casting a spell over his guard to make them the baddest warriors in Equestria, and once the spell lifts, they all turn out to be shambling undead, barely able to keep themselves standing. I bet Zecora would be keeping all intruders out of the forest. Tartarus would be open, and full of potential. Since things are going to shit, you might even have ghosts in the sisters' old castle in the middle of the forest.

If you really wanted to write a story, all you'd need to really do is work backwards. Find out the final destination and task, and start putting distance and logical obstacles between it and the protagonist.

I've been wanting to write something about this since I wrote that lewd prompt about estrus flask being marejuice, and I thought about how I'd go about it but it's just such a huge project and you have to think of everything before you start writing

You don't have to incorporate so many surface elements to make the cross over work. Dark Souls isn't really characterized by its violence. I think the important aspects are about the feeling of being an insignificant person exploring what remains of a kingdom or world that's long past its heyday. Also, there's the sense of inevitable tragedy, that can't be defeated, but only staved off for a little while longer.
