That's because Equestrian Twilight has had six seasons to learn while Sci-Twi only just got her first friends. Equestrian Twilight went through similar issues in the earlier seasons, like in The Ticket Master and Lesson Zero, where she internalized her problems. You shouldn't compare Sci-Twi to how Equestrian Twilight is now, but to how she was when she was still learning what it means to have friends.

And Equestrian Twilight never had to deal with the idea that she could turn into a monster (wings aside).
