She has a charge who is a radically different species than herself and said charge has proven that he smallest bit of ignorance about his species can result in him destroying half the town.
She also made reshelving day a thing and was constantly trying to figure out new ways to reorganize all of the books well before this episode aired.
She's also generally a giant nerd that loves to read ALL the books she can find.

Considering how long they've lived there at that point and what has transpired in the mean time, that argument just doesn't make sense.

It's still only headcanon that Twilight raised Spike. There has never been anything in the show that hints that she had any role in his developing years.

He also is an emancipated minor at the time of the show. No one has custody of him. He pays for his own shit and has a job. Though that does beg the question of where Twilight was getting her money.

The dragon migration is kinda hard to miss. They knew the DAY it was happening, so its probably consistent.

It'd be like not noticing an alien mothership circled every major city on Earth once every ten years or so while everyone else is super obsessed with it.
