Chrysalis planned this all along. Thorax was a mole. The Changelings shape-shifted into these colorful forms and 'betrayed' their Queen to gain the trust of the ponies. The hive being detonated was an inconvenience, but there will be plenty of time to build a new one when the world is under the changeling love-holocaust.
