I guess my headcanon is a combination of yours, kinda. But be warned: it's not a headcanon, it's a full on fucking backstory.

Discord did arrive in Equestria, as a human, thousands of years before the events of the show, with a friend who became a legend known as The Hunter.
They found the Earth Ponies and the Pegasi and The Unicorns, and wanted magic as they did.
They searched for a cause of the magic and found it: an obelisk known as The Source.
On The Source were English enscriptions of spells, which they wrote down.
Discord (Or the human he once was) recorded spells centred around Chaos (No fucking shit) while The Hunter recorded spells based around Harmony (Also no fucking shit).

But though they had created the first magical tome, they had yet to acquire the means to use magic.

Humans naturally absorb magic, but cannot expel it, and it has dangerous side effects (Think of magic in this manner like radiation)

So instead they forged items to use magic, They each created six: The Elements of Chaos and The Elements of Harmony.

The Elements of Harmony were Generosity, Honesty, Fear, Kindness, Loyalty and Wisdom, while the Elements of Chaos were Greed, Deceit, Laughter, Malice, Treachery and Magic.

The Hunter was at first alarmed by the Elements of Chaos, but Discord calmed him down by convincing him that they needed both for true balance, and used the human race as an example. Our greatest achievements were born from conflict. Guns, computers (Colossus WWII), swords, the atomic bomb, everything.

While Discord then used his magic for entertainment mostly, The Hunter had started secret projects, fuelled by jealousy and, funnily enough, the Elements of Chaos.
He created two beings of near pure Harmony: The Princesses, Celestia and Luna.
He also created a sword of pure harmony, that absorbed all magic that it came into contact with.

He was deluded into thinking that Chaos needed to be wiped out, and the princesses did not help in that regard either; they hated Chaos, and wanted it dead, so he obliged.

He killed all that sided with Discord, and destroyed everything the Chaos-wielder created.
But in his fit of rage, he left the Elements of Harmony behind.

When Discord saw the destruction left in The Hunter's wake, he ran to the Hunter's home, and the Hunter himself came after him.

Discord swapped Fear and Wisdom for Laughter and Magic with the Elements to offset, the Hunter, but more that what was expected happened.

The oppressive Harmony disliked his human form, and contorted him into his Draconequuine form, while the Hunter disappeared entirely.

Driven by grief of losing his only friend, Discord rose to kingship to find the Hunter, with hopes to reform him from Harmony, but never found him.

He created aliases to see if the Hunter was avoiding him on purpose, but never could find him. Discord could still shapeshift, he could since he created the Elements of Chaos, but he could no longer become a human.

The princesses, throughout this, were never affected. They were still pure harmony, and sought to destroy the one who killed their creator, and littered the world with filthy chaos.

They struck him and sealed him away, and he did not attempt to resist; if his friend was gone, he decided he should be as well. He didn't care about their ulterior motives, he just wanted to find the Hunter and bring him back to the light.
