Svarog, the god-creator and blacksmith. He's the kind of guy you better keep your cool around for he wields the celestial fire, and a really big hammer.
Probably would forge divine tools and weapons in some volcano like his Greek cousin Hephaestus, not bothering anybody.
Ponies would either accidentally disturb him or steal one of his masterwork artifacts, which will force him out of his forge to bring justice and a mighty hammer down on the impudent thieves. Maybe even some other, actual villain.
Since hammering ponies into the ground is not the preferred method of punishment in Equestria, Twiggles, or even Sun/Moon Butt will have to rescue the fools from the wrath of not the most merciful of gods.

I want an episode where ponies have to fight Dionysus who seem offended that ponies drink mostly cider and takes their creativity, occasionally making them pass out drunk with a pounding hangover next morning.
In order to prove that ponies are worthy of Dionysus' gift of creativity, M6 scrape Berry Punch off the pavement and sober her up and put her to fight the Greek god of wine, music and poetry in a drinking battle.
Eventually, Berry outdrinks the god and he forgives ponies, bestowing his gift upon them once again.

Id like a plot in wich Quetzalcoatl escapes from a fucking, i dont know, magic prison, some shit like that, maybe from tartarus, and he wants to rule the world or some shit, so, in order to stop that, the mane 6 have to search for Tezcatlipoca (technically, Quetzalcoatl´s rival in some way) and bring him to Equestria to beat the shit out of that flying snake.

Practically any god of the dead/underworld can make a good zombie/creepy episode.
Perhaps, to alleviate the cliche a little, instead of undead ponies who hunger for flesh of the living, it would be dead pony spirits who are stuck as ghosts in the mortal realm.
Something prevents them from passing over, be it the god itself not cooperating or something that affected him so he can't perform his duties of guiding ponies to the afterlife, whatever it may be.

An Old Norse apocalypse arc would be neat. Maybe the 6 have to stop Ragnarok in order to banish Loki to tartarus? If we're talking about our native culture and not our lineage, then I don't think the Christian God would make a good antagonist. He would essentially be the force that binds the universe together, and his existence in the MLP universe would contradict the Princesses' existence. Plus the implication of the crucifixion of Jesus Christ would definitely be a terrible idea to include in the show. Dying of exposure while bleeding out slowly and then being stabbed by a Roman soldier to be sure isn't exactly G rated.

Well, we have no outright malevolent gods, but there is a couple of interesting antagonists. Nightingale the Robber would make a minor villain, as outright bandits aren't represented in MLP. He stunned travelers by his whistling and then robbed them, but he leveled half a forest this way in a fight with Ilya Muromets. Ponies would teach him it is wrong, etc. Another choice is obviously Baba Yaga(I won't describe her personality, too long), she could be fit in a variety of scenarios, but she has to be thought out. Maybe she could help against ponies some other villain? Koschei(think Voldemort) and Gorynych(literally a dragon) are too bland.
