Here's the synopsis for it:

Its an idealized version of the organization, not the reality of it. It seems perfectly in keeping with most groups or armed forces in life.
The handbooks preach the idealized perfect world version of their organization which, at its core, the organization was founded to be like.
The higher ups are always going to be shitty, but that doesn't mean they don't try and train their new recruits to be what the organization SHOULD be like.

Pony society clearly has gender equality, both de-jure and de-facto. We've seen ponies both male and female in all sorts of different walks of life and all, and in pretty even numbers. So it's not just military parts.
And frankly, there's no real reason to believe that females can't join the royal guard. We've certainly seen that they are capable of fighting too, both from displays in normal situations and in stuff like the alternate timelines we saw. Male and female ponies seem pretty even in physical strength potential too.
DHX has only recently started creating art assets for royal guards that don't look identical, and even the new stuff has been very minimal, so it's not a stretch at all to assume they simply haven't created female guard art assets. It's the only logical explanation, because there's no reason whatsoever for discrimination.

I expected more. Kind of like those defictionalized Harry Potter books but I guess they didn't want to overdo it. Anyway Rainbow's personal thoughts near the end made up for it somewhat. the only issue is that none of the Princesses are designed as if they came from a pegasi warrior culture; A pegasi Ascended princess would be basically a warrior queen type character who had a more boisterous approach to things and domain in the world.
We got cadence, but her backstory might as well have had her be a unicorn given how she apparently fell off the clouds and never flew back up as a kid.

Technically this isn't that strange; Ponies recieve a massive temporary power surge upon either being newly born or gaining their cutie marks.
Rainbow dash flew faster than her adult self because she was under the effect of a cutie mark Power surge, but she has since lost that surge since the event and slowed down, hence she needs to work hard in order to reattain that level of speed and power, like how twilight was Basically god tier when she got her cutie mark.

I'm inclined to agree with you, but going from explicitly what's said in the show, "when a Pegasus like Rainbow Dash gets going sooo fast... Boom! A sonic boom and a rainbow can happen all at once!"
No mention of anything extra, it's supposed to be just speed. Going by that, it means that because Dash was able to do a rainboom as a filly, either she's incredibly talented in the art of going fast, or almost any athletic adult pegasus should be able to pull the rainboom off. Especially the Wonderbolts.
I like the thought that there's something more to it, but sadly that's headcanon territory. It's not even shown in the show, Dash just pushes herself to fly fast enough and boom, it happened.

I will argue that this is a prime example of people being assholes just to make the plot work. If Spitfire had taken five minutes to talk to Soarin the whole episode could have been avoided. Then going behind everyone's back to try to recruit Dash just so she could learn something about Loyalty at the end.
In Newbie Dash they said Soarin clipped his wing on a pole his first day, which was the same thing he did here (while ogling girls). If they had worked that into it they could have given Spitfire an understandable reason to be mad at him, and even make a brash decision to attempt what she did, but to a much lesser degree (tell Soarin he's cut and try to find a replacement at the last moment).
Yeah she was wrong but goddamn they went overboard on it.
