The implimentation of Cubic's Live2d makes this all possible, which seems easy enough. They pull off the look through careful layering of the image, with certain aspects of 3d in there.
I've had ample experience in both, and would be more than willing to make working rigs if they give out customization tools.

Ponies have mostly human expression and I can tell you from experience that rigging 2-D puppets is easier.
As long as the code is there it should be quite simple.
