Actually, there's real-life ponies that are "bucket-trained" so they'll piss in one rather than whizzing randomly all over the floor.

An intelligent pony using a real toilet doesn't strike me as strange in the least, though it might not be the normal ol' porcelain throne.

I'd expect Equestrian toilets to be more along the lines of squat toilets, for comfort's sake if nothing else.
