Kira is a very violent person. He doesn't like to kill, but it's not like he has some Batman code against it. The pacifist characters in Gundam are people like Marina Ismail or Relena Peacecraft, not Kira.

Both times he did he just seemed not to be in the area when the fighting had started.

The first time they had to mobilize from their hideaway in Scandinavia and presumably just arrived seconds before Minerva was about to fire, and the second time he's out picking up his reporter friend and is only just getting back to the ship when they are informed the Orb fleet is moving out again.

Destiny just comes across as REALLY inconsistent on Kira's attitude towards killing others. He had multiple opportunities to land killshots on Shinn (Angel Down, Operation Fury) or other pilots, but doesn't, yet no has issue slicing up battleships when he could disable them just as easily.

I think it's a case of stock footage laziness. They went out of their way to show him disabling ships during the strike freedom reveal, and the only time he straight up blows ships up is in meteor, which shares footage with justice.

In SRW Z, when the characters are calling Kira out Loran says that Kira doesn't understand the weight of spilled blood. I kinda wonder what they meant by that. Best I could figure is that whenever Kira decides to take a life, he has already justified doing so to himself. He's not going to lose sleep because of what he's had to do because he's already convinced himself he did the right thing, devaluing the lives lost by his hand.

Pacifism never works in Gundam anyway. Non lethal fighting sometimes does, but refusing to fight usually just ends with the enemies that don't give a fuck preparing to blow you away regardless until the people that will fight come to your rescue.

Due to the nature of Kira's fighting style, he really doesn't need any mental gymnastics to justify his kills. Except the out of character scene where he cut a ship in half, his only intentional lethal attacks were for a greater good so to speak, usually to save others in immediate danger.
Regardless, as much as everyone likes to paint Kira as some self righteous holier than thou preacher on a high horse, he knows he doesn't have the answers and he doesn't even know if he should be fighting in the first place. This inner struggle is pretty much trashcanned by his enemies going full mustache twirling evil caricature.

Hell, it's one of the main points of Endless Waltz. Everyone throws away their weapons, only for one small group to keep theirs and absolutely fuck everyone over. Even Relena realizes that TOTAL pacifism/disarmament is for scrubs before the movie ends.
