Detonator Orgun kinda counts. Tomoru seems to get absorbed into the Orgun armor and become it rather than climbing into it. Also Zeorymer had that girl that was one of Zeorymer's internal parts.

En does. Rai and Ryu might. The Liner group doesn't, at least when they go to Liner Dagwon level - they have cockpits. (Probably mostly to avoid the "what happens when a bunch of people get stuck together" issue, though they went and did that anyway with that fuckawful OVA)
