Perhaps it's not fair for me to say that given that Misato is probably simultaneously the most honest and the most expressive character in the cast, but they had spent some time living with each other and providing each other with the fulfillment of certain needs.

It should go without saying, but to answer the other part of the question: no, if he fucked her, nothing would've changed, the scene was not about the psychological healing power of sex or something ridiculous like that, it was about giving him hope/comfort.
