I don't know about Jeeg's case, maybe the point of sending it in small pieces is that larger pieces are more difficult to manufacture.
Regarding Gunbuster, in the war in the last chapter they divided to help in different fronts. There were millions of enemies, and since the whole robot can't be two place they separated. Of course, they reunited for the climax, but they spent most of the time fighting separate.
And the fact that Gunbuster had two cores is what allowed them to survive.
In Getter Robot it is kinda silly, but who cares, it's cool as fuck.

The point with Jeeg is that the head unit often operates independently from and does not require the rest of the body for everything it does. In addition, Jeeg has quite a large arsenal of interchangeable parts, so it is usually disassembled after deployment both so they can set up the optimal arrangement for the next deployment and so that all the parts can fit inside the Big Shooter aircraft that deploys them

The point of Jeeg's combination gimmick is so it can be outfitted with various gear depending on the situation.

Space shuttle docking with space station in vacuum isn't much different from mech components docking under gravity. More computer calculations to be sure, but less unbelievable than super robot energy sources or pew pew lasers.

Well in Gundam it makes sense when they have multiple copies of the pieces, or if each piece has actual functionality on it's own.
Like with Victory, they have a couple sets of legs to throw out in case the legs in use get damaged; it's way more convenient during a battle to detach broken shit and attach a fresh set of legs on-the-fly, rather than having to save and bring the suit back in for repairs/retirement.
