Pros: Has real emotions and self awarness
Cons: Can go get the maverick virus or go maverick if it is a new generation model
NetNavi
Pros: Rather independent, can move about the net.
Cons: Bound to the net, can be deleted, always knows your internet history.

As for the question at hand, I don't really know what a NetNavi does (I only played EXE 4.5 for a little bit). I'll go Robot Master. There's a lot to choose from.

Robot masters are okay, just a bit unintelligent.
Reploids are cool. Only reasonable relation is a parent/mentor role, given that these guys will most likely outlive you. Let's just hope Sigma/Weil/Model W stay put for a while.
Netnavi sucks. If you put it into this world, most of it's functions can be provided by existing programs (apart from sentience, but reploids have that too). If you go to that world, enjoy your internet of things with zero security (might be reality soon, but it will never get THAT bad)
Personally, I'd rather get an EM-being to fuse into EM-wave form with. You get all the perks of the Navi, a bit less of the insecure stuff (most things that get 'hacked' are manipulated by alien EM-waves, and this is mostly restricted to single devices) and you get a radical transformation to the boot.
