Because it deals with relatively meaningful themes in a very artful way and is overall well-shot,well-designed and also it has some psychological elements which also add to the deepness. It`s not as deep as it is well-presented however,IMO.

Neon Genesis Evangelion is a fake show. You can't prove that anyone has ever seen the show, "Neon Genesis Evangelion," because it doesn't exist.
Because of it's sombre atmosphere that permeates the show. If same thing were shown in different manner minus a marketing campaign to make seem like " next evolutionary strides of humanity " in west, no body had cared about it.

It's a very complex and context-heavy answer. Essentially Evangelion hit at a time when people were disillusioned with tropes, cliches and much of fiction and the dissonance between it and reality, and it hit hard using tools such as exotic formats (Christian imagery for example), classical music, reversed character tropes and heavy, depressing plot twists.
Evangelion is a very 90's Japan work of media. If it had hit any earlier or any later than it did it would have bombed, but its theming was on-point at the time and struck a nerve with cultural thinking. What actually happens in the narrative aside, that's why Evangelion got big. The proof is in the pudding; if it was due to something else, like Gainax's expertise, they would have done something else by now that shook the Japanese cultural landscape as well. But they haven't. In short, "people consider Eva to be complex and deep" because it became a talking point in a time and place where people related to it and saw value in it, and that reputation has carried through to today.
I don't personally care for Evangelion but I loved it as a kid, and I think that applies to a lot of people as well. It's an interesting franchise to get into to observe how writing and format can subvert expectation and provide unique narrative, but beyond that it gets massively irritating with its low-quality milking. It's basically only good the first time you see it because nothing that came before it was like it.

Hey, Eva is one of my favorite shows, but it isn't for the 'deep' stuff. In fact, I think that the deep stuff can sometimes pull the series down. I mainly enjoy it because of the characters, their devolpment and their relationships with the world around them. Hell, my favorite characters from that show are Gendo, Shinji and Asuka. They are pieces of shit, but I enjoy their characters regardless.

What really REALLY hurt it, was them cutting out the information that the monsters were really just another species to live on the Earth and the whole teraforming eggs bit.
