From a thematic and narrative perspective, I'd say Asuka.

Misato was never a viable romantic interest for Shinji, full stop.

Kowaru is either a manipulative bastard who plays Shinji like a fiddle, or someone who loves unconditionally and embraces all faults. The former option never sees Shinji as more than a tool, and the latter is sweet poison. Shinji would be very comfortable with someone who never challenges him, but he would remain the same immature and socially nonfunctional person he is throughout the show, just one with a boyfriend.

Rei offers the same general problem. Rei is too quiet and passive, she wouldn't challenge Shinji to grow, and Eva is a story about personal growth. If there was any doubt that Rei was the wrong choice for him, she is also a clone of his mom. Shinji picking Rei is just young Gendo making the Yui mistake all over again, latching onto one person who accepts him and being both unwilling and unable to accept life without them no matter the cost.

Of the available options, Asuka is the only one who would require Shinji to grow as a person. She reinforces Eva's theme that you need to reach out to others instead of waiting for them to come and solve your problems for you, because everyone is dealing with their own shit too. Just as much as Shinji needs to grow to be with Asuka, Asuka would have to grow to be with Shinji.
Shinji both starts EoE and ends EoE with Asuka, and its Asuka's death that pushes him over the edge into causing Third Impact.

Seems pretty clear that she is the primary love interest candidate.

I generally agree with what he said, but I didn't spend too much time thinking on it.

But I kinda disagree about Asuka. I can agree with the rest, including that Asuka was the primary love interest (by the end of EoE, there's no other option)... but Asuka needs to grow before any relationship with Shinji would be non-abusive. She was sorta getting there throughout the series, but then that stopped around Episode 13 or so, and went downhill from there, when she really needed another 12 episodes of character development.

If anything, EoE was more focused on providing evidence that the Asuka train had been boarded, and after 10 minutes of contemplation and three frames of animation, decided to ram itself headfirst into a mountain while it's former passengers watch the fire while bleeding from a head wound and suffering a severe concussion. There was no possibility of a healthy relationship there.

Taking him as completely sincere and meaning everything he says, Shinji was proof to him of what Seele were telling him, that humans wanted and deserved oblivion but were ignorant. You don't have to change, you don't have to try, you don't have to pilot, would be literal but intended very differently from what Shinji hears.
