My major concern is with the bots being puppeted and voiced separately. I'm worried that it might create a lack of organic interaction.

I fear it will be a disaster. The head writer is very inconsistent with what he makes, especially humor. I also think Felicia Day is an overrated actress that I don't find particularly funny and has had mostly bad performances. Netflix interference with shows also can range from non-existent to a boot on the creators neck, so production/editing/directing could be a corporate disaster or ruin the corny low budget charm of the original. And ultimately mst3k was like lightning in a bottle, I'm not sure the magic can be created again.
I would like for it to be good but my gut and my head tell me it's gonna be bad.

bad sci fi movies tend to be more interesting to watch anyways. A bad drama really only allows for so many jokes so a lot of episodes can be kind of boring
I would like to take a moment and recommend Cinematic Titanic.
It gets overshadowed by Rifftrax and the MST3K reboot, but CT was actually a really good run and featured

It varies from movie to movie, some are hilarious, some are kinda meh.

I think that similar to how MST3k supplanted the Horror Host shows, similarly the ubiquity of everyone making smartass comments online has supplanted MST3k to a degree.
The old stories of writing for MST3k said they had a saying about "the right people will get it". With the modern onlines you can find a Right People in far deeper niches. Like when VF runs some terrible Korean shit and we heckle it and figure out what they're lifting from.
So now MST3k has shifted from the far end of the obscure joke spectrum to being practically normie-tier by modern comparisons.
