Maybe it was for space battles? Ships have built in N-Jammers, but otherwise there's no N-Jammer coverage in space. Depending on the flow of the battle, it could get spotty in places. Having an N-Jammer on your mobile suit means you don't have to worry about wandering into an area where nuclear weapons work again.

It makes for an extremely effective killswitch for the nuclear reactor.
