In a humanoid mecha, the head is the best position for the cockpit. And like in humans, there's no reason for it not being heavily armored, just like the human skull is very thick. Headshots are very difficult anyway in moving targets.

To be fair, its the position highest off the ground. For the sort of battles Guymelefs fight, that makes it virtually impossible for any non-Guymelef to get a shot at you, and other Guymelefs have weapons that can cut through your armor anyway.
Its only a bad position in settings where your enemy has accurate and powerful ranged weapons, which Escaflowne really doesn't. Saibach has those liquid-metal spears, but their tech seems to be pretty new since everyone else reacts to them like Saibach's tactics are totally unheard of.

Zaibach are clearly the only people making new Guymelefs; everyone else seems to be using relics and hand-me-downs.
That said, you also have to remember that melef pilots are manually piloting them. Like, you're strapped in, and your limbs get extended. You can't NOT be in the main body for that to work.
