Why is it that theres such a relative lack of Mecha manga nowadays? There are a few great examples, like Linebarrel, Mazinger Zero, and Getter Robo, but there doesn't seem to be much outside of Gundam spin-offs nowadays.
Are there any magazines that focus on them?

There's a ton of them but most of them aren't being translated, maybe not even scanned. FSS comes to mind.

Where are they hiding then, I guess. I don't see any on japanese manga bestseller lists or recommendation guides, baka updates isn't showing any, and when I searched myself when I was in Japan in August I didn't see really any.

Learn to use Share. Look through 2ch threads and 2chan for batch releases from magazines. You'll have to do a fair bit of research through Nip resources to find which mecha manga is out there in each of those magazines, but it's definitely there.

For example, Model Graphix used to run Dragon's Heaven, Newtype still runs FSS, etc. Rune Masquer has 6 or so volumes released but has never been scanned. There's an absolute bucketload of them if you know where to look. But getting your hands on them is nearly impossible for a gaijin.

Ive found one mecha manga that just started in Champion Red by the author of Jinki; Wolfman Machine Winvulgar (my incredibly literal translation of 人狼機ウィンヴルガ).
