"Motivation" is a strong word. Evangelion portrays ancient aliens, but it's not like the staff got together to make a show centered around ancient aliens. 2001 was about the ancient aliens, and man's relation to them. Evangelion is about personal connections between human individuals. They go so long through the series without even addressing what the hell the Angels are, they could've been plain old kaiju, or extradimensional, without any connection to mankind's own origins.

If a viewer dozes off at the right moments, they wouldn't have a clue about any Ancestral Race or what the hell Adam and Lilith actually were. And the explicit stuff was only revealed in supplementary material.
