How would Gundam have went if it was the Cyclops Team that infiltrated

I have little doubt they'd die. Whatever MS they'd have would only be, at best, Zeon technology at that particular point in the war. No matter what, as long as Amuro, or hell, anybody, makes it into the Gundam, they will literally have no way to kill the thing.

Either Char would have gone in and stolen the Gundam or he would have attacked Side 7 from outside and destroyed it.

Yes, that's the joke.

A couple of factors to take into play. First the pilots, Garcia, Mikhai Andy and Steiner are light years better than Slender, Denim and Gene in terms of skill. It's an actual comparison between a special forces unit and standard soldiers.

Second, they would follow orders to the T where one or two would guard the entrance they used to infiltrate the colony, and the rest of would recon. No one would go lone cowboy like Gene did. So they would report back to Char, who would either order a full attack on the loading area, or try to steal it himself. In either case, it's even harder to know if Amuro would get his hands on the manual and operate the Gundam. But he'd be up against overwhelming force of Char and the rest of the Cyclops team, who if one was using a bazooka or heat hawks, would be able to damage the suit.

If you had the situation play out where they attack and Amuro gets in the Gundam. You have to remember that just because machine gun fire isn't effective against the Gundam's armor, doesn't mean they still can't try and aim for vital points like the cameras, or just go in for close combat and start punching at the cockpit to try and knock Amuro out. Seeing as Amuro quickly burns through the Vulcan rounds, it really boils down to how well the Cyclops team members can parry the Gundam's beam saber. In terms of maneuverability, the Cyclopse Team clearly has the upper hand based on how they operated their suits at the Antarctic base. Though the odds would still have one getting killed or injured in the fight, but they would be able to capture the Gundam in the end.

Would they actually listen to their CO's orders and NOT start shooting the prototypes? Would Amuro have ever even gotten into the Gundam if they followed the plan?

Another thing to take into consideration is that unlike at the start of War in the Pocket where they're already veterans of mobile suit combat, if they do attack Side 7 with Char in tow, it'll still be the very first instance of mobile suit vs mobile suit combat. There's some leeway in there for how Amuro falls into the Gundam's cockpit and how he wipes out the Cyclops Team.

And he wouldn't necessary need to kill them all at once at Side 7. They could keep fighting Amuro alongside Char all the way to Thunderdome.

Same shit would happen and Amuro would have gotten the Alex at A Boa Qu meaning Char would be dead and Zeta would have been an infinitely different scenario.
