>major works (Godot)
Godot isn't Beckett's major work, the "Trilogy" is. He translated the novels himself and they can be profitably read in either language.

What should Godot be read in?

He also translated it. If intent matters to you in that way, using French first had deliberately become part of his writing process, so you can read it in either language, or in both if you want to look for what revisions he made.

A comfy armchair.
Samuel Beckett can be read in english as he is Irish and in French because he was speaking it fluently. I read both versions of Waiting Godot (En attendant Godot) and they are both awesome, yet a bit different for the puns. But it's hilarious in both languages and the two versions share a relationship. I would advise you to read both if you can understand French
