I tried to read Naked Lunch but I couldn't understand it. It's too complicated for me. Is Soft Machine any better/coherent/accessible? If not, which of his works should I start with?

You could read his earlier work. Also, it isn't that easy, since Burroughs never followed any rule. It's complicated to know where the story is heading, and many of the passages are merely symbolic (but you gotta know which). Anyways, if you ever feel like reading it again, do it, non-stop, and then watch the movie (which is also beautiful and grotesque).

you probably are overthinking it. Naked Lunch is a series of small scenes, constructed mostly through collage. It's about evoking the disgust of modern society. There isn't any larger plot to miss.
Soft Machine is pretty similar.
