Is there a proper chronological way to read her work? Would it be bad to read Capitalism: An Unknown Ideal --> Atlas Shrugged --> Fountainhead?

You should first read Politics, Nichomaquean Ethics, Les Miserables, Thus Spoke Zarathustra, and Beyond Good and Evil. In that order.
Now you can put her work into context. Start with The Fountainhead, preferably the re-edition that has a prologue by Rand.
