What would sailors and pirates do with their flintlocks after they fired them? Would they try to reload? Would they just drop them? Did they use bayonets or cutlasses?

Marines in the fighting tops would reload (or probably have someone reload for them).
Boarders didnt take muskets. They took the standard issue sea patern pistol. Not good at any range above 5 yards. They would stick it in the other guys guts, chest, or face. Pull the trigger and drop it. Pull their cutlass. Most boarders had pikes with no pistol anyways.

If you would like to know more about warfare during the age of sail I reccommend Patrick O Brian's book "Men of War".
Pretty basic but informative.
Has some nice illustartions of weaponry (pic related) commonly used.
