You have plain clothe civie-looking combatants that are actually highly trained and with the aim of either counter-guerrilla or assassination.
And they use a variety of gears considered weird compared to the mainstay army.

No. They were mostly spies and occasional assassins, and like all spies and assassins were fucking useless in a standup fight. In intelligence work, if you have to start doing James Bond/Seal team shit then you've failed your mission and wasted everybody's time.

It helps when you realize that they never actually wore those black costumes. Those are what kabuki stagehands wore when moving set pieces around. Ninja would have disguised themselves as Samurai, monks, merchants, farmers etc.
