What's the best equivalent of martial arts to learn for basic CQC? I want to be able to do what Big Boss does irl as I live in a noguns country.

Basef on how some of the characters in 3 talk, it sounds like a pseudo-judo martial art. Mostly throw focused with some notes on how to disarm an enemy. I've heard that with 5 specifically there were some additional influences from south eastern martial arts as well. I think Silat, but cannot remember.

You should take up boxing or MMA, if you want to fuck somebody up it's more about attitude (and physical ability) than technique.

Learn boxing, its one of the few martial arts that hasn't been mcdojo'd into oblivion. Also get some cardio into your routine.

mix some actual judo with the hand to hand stuff in HEMA and chuck in some boxing/ mma in there and I'd say you'd have something that's pretty versatile and effective

between MGS3 and MGSV it's a combination of joint manipulation, judo, and common sense strikes. So like others have said learning boxing and grappling would be a good start, I don't know where you could learn how to manipulte weaponry from another person face to face the 'proper' way though. You could probaby get rubber weapons that police and military use for training so you could practice with someone.
