Those "multi-ton javelins" are not the solid chunks of metal that is needed to pierce 15 inches of steel
They have like 1-2 inch steel shells to allow them to pierce a small amount of armor.

A missile(read, one) striking any heavily armored section probably wouldn't do anything more than superficial damage, but hitting it in the right place could probably knock her out of action for awhile. Anywhere else and it will still probably wreak some havoc, more so with more missiles which again increases probability of a mission kill. Another thing to consider is the size of the AShM, it would probably take more Harpoons than Moskits for example although again, it matters where. A single missile, probably not.

That being said, it's very much a what-if scenario that will never happen IRL. As far as modern systems go, like someone previously stated, sub-launched torpedoes would put her under very easily.

As for non-nuclear options, you probably wont be able to sink it, but you would basically take it out of the fight. A lot of sensitive equipment simply cant be behind armor, so radar and rangefinders are all out, flooding the bow and stern would reduce range and speed, auxiliary guns can be taken out and cause heavy damage, plus fires.

It probably wont sink, but it would be out of combate anyways.
