I'd guess most zoos have 30.06 rifles for a couple reasons, Easy and common caliber and rifle, round suitable to kill most anything outside of elephants.

.30-06 can definitely kill an elephant with proper shot placement
WDM Bell used 6.5mmm Mannlicher, .303 Brit, and 7mm Mauser rifles to kill almost every elephant he shot and he just used plain old military ball
